How do I stop getting double notifications from handcent sms?

Are you sure they are both from handcent and one is not from the stock message app? Go to the stock message app and make sure notifications are turned off in there.

Head to your User CP, go to edit options, change Default Thread Subscription Mode to "Do not Subscribe"
