Installed the newest version.. Superuser disappeared?

Just installed the newest version today and I went to set the overclock stuff. I opened up SetCPU and it said that my phone wasn't rooted... But it most certainly is. The ninja is not there, though. How do I fix the problem?

reinstall the .zip of the ROM that you have.

Hmmm thanks. Still having a little trouble though. I'm using ROM Manager, and when I try to install it (or kernels or baseband as in a different thread I made) and hit reboot, the phone doesn't actually reboot. Not quite sure what to do at this point?
