Back-up question

I currently have the Droid incredible, but need to exchange for a new one. Does the back-up feature on my phone restore all my apps and my nice organized desktops? Or will I have to start all over again?

So I'm a newb to the whole smart phone thing and don't know what u mean by rooted or stock. Could u clarify? I'm guessing that im stock since I don't know.
