When my wifes phone gets an email, as soon as she checks it on her computer and retreives it off the server it is deleted off of her phone. Does anyone know what setting in Windows Mail makes this happen, or perhaps its a setting on the phone?
It's the phone. I'm not sure there's a setting in the native pop3 email app (as it sucks really bad and nobody uses it). Tell her to use K-9 and get the latest version here: Downloads - k9mail - Project Hosting on Google Code K-9 does have a setting to leave mail on the phone even after it is taken off the server.
Another option is to use the Gmail app for all her email accounts. She can go to her Google account on the computer and add her pop3 accounts and then Google will check those account every 1-5 minutes (based on email activity) and push them to the phone. The emails will be clearly marked as to which account they came from and they will stay until deleted.

No prob. I used K-9 for months and months and it was dead reliable for me. I did just recently learn that google could push my pop3 to the gmail app and have been doing that for a few weeks now. No issues so far.
Well, I downloaded K-9 and set it up and I thought it was working fine. Got an email in on the phone AND the computer at the same time, but then the next time the phone checked for mail, the mail that was on the phone disappeared.
Sounds like you need to set up the client to "leave mail on server". You may also want to set "delete from server when I delete". You might want to do this on all clients connecting to the account. IMAP is a lot more straightforward, so use it if you can.

I'm having the same problem, and am on my second Droid with Verizon and can't get it solved. Just loaded K9, but same deal, emails come onto the phone, but once they're removed from the Comcast server they disappear from my phone.
The way you would normally set up multiple clients with the same account on pop is to have every client LEAVE MAIL ON SERVER. Then, set every client to DELETE MAIL FROM SERVER WHEN I DELETE.
With K9 there's another way. Your main desktop client can still remove from server as long as you UNCHECK "Sync remote deletions" as you have discovered.
