Email app emails disappearing after ICS upgrade

I use the Email app for my Gmail and I notice when I get a new email, my old email disappears..wth? I think I'm missing a setting somewhere but I would think my settings would've been saved after the upgrade. My Gmail app works fine, but I hate using that app. Any ideas? Help?
