Extended battery is charging like the standard battery

I just bought my extended battery for my droid3 and it seems to me that the charger is only charging it like the full battery my phone ant rooted and I think drained it twice how do I get my phone to calibrate to the new battery I am new to the droid scene so any help is greatly appreciated thanks
