For several months now the lights on my ceiling fan have been turning on and off on their own in the middle of the night. The ceiling fan has no wall switch, it uses a remote control that I assume uses some sort of RF frequency. It doesn't happen every night, I can go for weeks without it happening but some nights it's on and off all night. It got bad two nights ago and for some reason I started thinking it must by my phone. I don't remember exactly when this started happening, but it's possible that it was around the time I got my Nexus. Last night, it happened shortly after I went to bed, I switched on airplane mode to see if that had an effect but it didn't. I turned the phone off and the lights still continuted to turn on and off. Finally I removed the battery and it stopped for the rest of the night. As soon as I put the battery back in in the morning it started up again. I moved the phone to the next room and it happened one more time.

The remote and the ceiling fan both have switches to change the frequency and I'm hoping that changing that will fix the problem but has anyone run into this before? Any alternate solutions? I use my phone as an alarm clock so I'd like to try and keep it on at night.

Yep just change the frequency that the fan operates on. It's likely operating on some common communications frequency like 2.4 GHz-ish or 5.0 GHz.
