Hidden folders?

So I know the GNex connects to the computer differently than the OG droid but I thought for window users everything would be the same...but it seems like im missing app folders. I was able to easily drag and drop my eBooks and music into their respective folders but I was looking for the Aldiko and NYCMate folders (that the apps create, really any folder that any app creates) and can't find them anywhere. Anyway I can see these folders?

That's really interesting that it hides folders from you. Once I get my phone I'll probably need to know this too.
