depending on how you are going to flash it. If you are just dirty flashing and flashing system.img then yes. But if you flashing the factory image then do that while you are flashing the factory image
type fastboot flash bootloader [name of your file].img

4) type fastboot flash recovery recovery.img
5) type fastboot flash boot boot.img (flash the no encrypted boot image)

For some reason it didn't take the first time, was still encrypted. Worked the second time though, on 5.0.1 and un-encrypted, apps are downloading now.
I was looking at your rooting thread, looks like I have two options.
Option 1. Use the CF Auto Root and flash that, but will wipe my phone again.
Option 2. Install TWRP and install the SU.zip through recovery.
I am not keen on doing either of these really, since my phone is almost done install apps I don't want to wipe. Also, I have no real need for a custom recovery as I won't do ROMs and don't particularly need backups. I just want TiBu for app back up really.
Suppose I could try one of the backup apps that don't require root, am I missing a third option?

Manually flashed the TWRP recovery in bootloader, then flashed the SU zip. All good now. On 5.0.1, un-encrypted, and rooted. Having been encrypted and now un-encrypted, I would say it is probably better, but just barely.

hmmm. You still have your nexus 5 or another phone? If so you may want to try this as your last resort.
1) set up that other phone with all your apps, wallpapers, and accounts.
2) back up your app data via tibu and move that folder to you desktop computer (just in case)
3) wipe your data.
^ before doing that you could wipe the sms app data via app manger first to see if that fixes your problem. If not something is conflicting it seems.
