Followed your instructions and worked flawlessly- updated and still have root! Good call on Voodoo rootkeeper to restore root after update. From now on I'll be sure to freeze bloatware rather than delete- even after backing up with TB and restoring all system apps- update would fail.

Are you trying to upgrade OTA or with the manual method

I was successful with the manual method because it told me which file it did not like (one at each attempt).

How do i know what's missing, i'm not going one by one through the list. Also I'm using apkinstall.com but that doesn't work for odex's, i'm not sure how to move files or get them on the sdcard.. i see the folder list on my computer but then i copy and look in my phone and it's not there, it's not the same place.. i'm extremely lost. i just want to update my phone, but i don't know what i accidentally deleted.
