Did you use the rom manager option to install from sdcard or did you just try to use a file manager like astro?
You should see something like this with rom manager
Ok, you want to drag the files to the very first page that you see on your sdcard. To know that your at the root you should see files that say; android,bluetooth,clockworkmod,etc

First off....how do I create a backup?
Second ....will a backup remember the apps I have downloaded and installed? If not how do I keep a backup of my apps so that when I update Cyanogen I don't have to download them again?

Reboot recovery and go to nandroid and do a backup from there and it literally backs up everything there will be no differences when u restore it because it makes imgs of your file systems
