If Liberty replaced the Motorola M boot logo w/something else, CM would probably not change that, so you'd continue to see the Liberty replacement for the Moto M and then see the CM skateboard ROM boot graphic.

Mine stuck around until I did factory reset and cleared the caches. If you want you can get the motorola stock M replacer. It's floating around in a thread somewhere. But if needed I can post it here once I get home. I keep it on my phone for "just in case" issues. Let me know.

Unless he's changed his build times, his automated nightly builds come later...nightlies in ROM Manager are available some time between 10PM and Midnight PST, Rev's were coming in around 3 or 4 AM.
Yeah there is a very good reason. It's free. I installed rom manager back when I first rooted and I literally never use it. I don't like it at all. So I'm not going to upgrade to the payed version. So yeah, there's a very good reason to use rev's nightlies.

I do see where you're coming with this though. I installed RM a long time ago too, and I have never cared for it. Everyone plays it up like it's the best thing to ever happen to Android. I'd rather just flash my stuff through recovery.
ROM Manager isn't required to enjoy using custom ROMs, and you can do most of what it does on your own using other apps/tools, but it has some nice benefits...including:
1. Allows you to name your backups as you create them
2. Provides an easy UI to manage your backups
3. Allows you to batch/automate tasks (e.g., install new ROM flow also allows you to select to do a backup, install gapps, wipe data and/or cache, etc.)
4. Flash/update recovery
5. Notify you of ROM updates
6. Simplify finding compatible ROMs for your phone (for developers supporting ROM Manager, of course)
7. Aggregates all of these related activities in a simple to use UI
